You get a small boost for each mission and a thumping big one when you get the rewards for finishing the whole 3-parter and turn it in with Starfleet.
They did leave it late to implement the badges, but from what I could gather it wouldn’t take many exploration missions before you could buy some pretty good gear for your level.
