The first clue sounds like a thinly veiled biopic/story based on a true story, but filtered through a novelization that was then greenlit for adaptation into a movie. Schindler’s List did that, but many of the main characters would not have been available to star as themselves in the early '90s. Because they would have been in their early '90s. So it would have to be a more recent story.
Anyway, I’m guessing The Social Network.

Incorrect! And you’re on the wrong track :) (I’ve never even seen Social Network)
He’s played nice guys here and there. The Omen, Star Trek V, Star Trek VI. (Weird that he played different characters in two back-to-back Trek films…) But he’s definitely a villain par excellence.
Oh yeah, I always forget about that. Goes right in line with his movie oeuvre.

The Random Roles feature on AV Club was always a delight, and working actor Warner was as forthcoming as his memory allowed. This resulted in a delightful, lengthy, yet slightly shallow interview. Wish he had more to say about some of the roles about which he had nothing to say.
Damn, according to that interview, Mick Jagger was who they wanted to play Jack the Ripper in ‘Time After Time.’ Glad they went with Warner…

1, The main characters in this movie are fictional versions of real people, but they aren’t played by the real people. But they could have been.
2, Green
3. Time
4, Monsters
5. Science
6. Holes

Yup! First clue relates to the fact that the Beatles did not do their own voices in the movie for their “Sgt. Pepper” alter-egos. The other clues are just the seas they sailed through on their way from Liverpool to Pepperland. Absolutely my #1 favorite movie to watch on TV when I was, like, 8.
I knew “holes” would give it away, which is why I saved it for a bonus clue :) I think that’s all the seas, though, so I’d have had to start being creative with clues after that. Maybe “nowhere”?
Take it away @Gordon_Cameron!
I should have caught it earlier. I bought the blu ray for my daughter a year or so ago and have watched it umpteen times since then.
I hadn’t seen it since childhood and was especially surprised to discover that the Nowhere Man (aka Jeremy Boob) was not just a minor encounter but sort of the heart of the story.
Also, the script is quite witty.
“It’s no longer a blue world. Where can we go!?”
“…Argentina?”
also:
“Can’t help it. I’m a born lever-puller.”

When my older daughter was quite young, they were showing it at the local retro theater (which sadly shut down many years ago). They had the lyrics up on the screen and encouraged singing along (although she didn’t know the songs), and they gave out props (toy tambourines and whatnot). Even though she was probably too young, I couldn’t resist and took her to it.
I also bought the blu-ray recently and watched it with my now much older daughters, and the older daughter, having had that positive experience with the movie, enjoyed it, but the younger daughter just thought it was weird and confusing.
Might have got it with “Blue” instead of “Green”. As it was, no idea.
Also, isn’t there a really brief live action shot with the actual Beatles in it?

They do make a brief appearance in a live-action shot at the end, yes.

Yeah, they introduce the last song in the movie. All together now!

Good clues, Josh!
lt is your turn, @Gordon_Cameron.
I know. I need to stop guessing as I am running out of movies to do…

That’s obviously Captain Marvel. Except maybe the part about the cuckold. Maybe it isn’t Captain Marvel after all.

Yeah, similarly Men In Black could fit all the clues as well, except that one.
Not Captain Marvel or Men In Black!
