They are all astral mages. I ask S1 and S2 to be communion slaves, S3 to be a communion master, and S4 and S5 to be communion slaves. Will S3 only benefit from the slaves S1 and S2, and thus only be empowered by 1 level?

All masters benefit from all slaves. The slaves further down in the turn order will not be able to cast spells if the master casts a spell. The two before the master will be able to cast spells; however, this is not advisable in some cases due to fatigue accrual.

Also, I had no idea that the following (bolded) was true, and I have been playing for a decade. A decade!?

Slaves boost the power of both slaves and masters inside the communion by 1 per power of 2. This means +1 at 2 slaves, +2 at 4, +3 at 8, etc. The masters are boosted in all paths which they already have, while the slaves are boosted in all paths whether they have them or not.

Fatigue is divided amongst all slaves, no matter where they are in the order.

If your masters only cast 1 spell, sure, you won’t have fatigue issues (beyond the usual). If the masters keep casting spells, AND the slaves are casting spells, the fatigue’ll go nuts after a few turns. Especially on high fatigue spells.

I’m going to have my master cast Strength of Gaia and Summon Earthpower to help counter the fatigue among the slaves. I don’t know how much those spells help, but at least they do a little! Thanks Nate.

I lost a lot of communions before I figured that out. I usually have slaves Holdx5 and then stay behind troops if I’m using an evocation dishout communion. The other kinds of communions will require different setups, of course.
